The folder structure is defined by using the Project Manager and not by using the Project Setup. Transferring the folder structure to other project make sense only if there is a uniformly structure how projects are sub divided.

The option "Add missing folder" copies the folder which are not in the target project.

With the option "Remove folder not in the source" removes the folder which are in the target project but not in the source project.

"Overwrite folders properties" just overwrites the folder properties (e.g. the prototype drawing used by the folder) of the target project with the ones from the source project. There is NO check whether the folder properties are equal or not. They just will be overwritten.
