Ex-/Import settings are there to define the columns and classes which should be used when ex-/importing data.

The option "Add missing Ex-/Import settings" copies the Ex-/Import settings which are not in the target project.

With the option "Remove Ex-/Import settings not in the source" removes the Ex-/Import settings which are in the target project but not in the source project.

"Overwrite Ex-/Import settings" just overwrites the Ex-/Import settings of the target project with the ones from the source project. There is NO check whether the Ex-/Import settings are equal or not. They just will be overwritten.
